Be more specific. What kind of duplicates are you talking about?

In its strangeness, that's usual and normal of ZModeler, where the vertices number gets so high after have united some objects into one. You can well see the too high discrepancy between vertices and polygons counts.
You haven't to worry about that, just go ahead finishing the objects preparing and finally export.

When there are MM1 related tools, I don't know if it's because of that. You could try to export the file in .pkg, then import it in an empty scene in ZModeler, then fix what's needed to fix concerning objects and materials because of this importing, and finally export in .geo format. After have done the importing, you can see that the BODY object has the correct vertices count.
